Why could cause me to get a lot of Alerts from a single Rule until MOM decides to disable it for some period of time?

It depends what rule is generating the alert. MOM generates an Event when any Rule generates too many Alerts. Another Rule reproaches to this and gives you the message you’re seeing. To troubleshoot, have a look at the Rule generating all the Alerts. That will tell you the condition that needs to be corrected.
