We are currently running the latest version of SUS, with most computers configured via GPO to download and prompt for install. I would like to group some of the machines together for automatic install. The question is whether a single SUS server will work properly when used across more than one GPO with different client settings selected?

You can specify any schedule time and any option, the SUS Server will answer the requests. The check-in cycle for the AutoUpdate client is randomized a little, so the computer will have downloaded its updates before your specified installation schedule.
